How can I use AD FS method through Ad cloud sync agent although during installing the agent and setup there is no option to use AD FS method through it.

I believe when you install and configure the Cloud Sync the attributes are sync to the Azure AD and it will provide a federation to the APPs, what is your setup like ? Check this tutorial-single-forest
