It is possible to label entire containers:

Is there a setting to automatically label entire containers (e.g. ODB sites)?

I know we can do it via Powershell, but if there is a setting in Compliance Center - or there is one coming - then we would prefer to go with it.

    As per my research, I'm afraid there is no such out-of-the-box setting to label entire containers automatically. I would suggest that you can post a user feedback here: https://feedbackportal.microsoft.com/feedback/forum/5ad50ce6-8a83-ec11-8d21-0022482fa693. Microsoft will consider prompting it if it is highly voted.
