Please see below where we’ve got an open ticket for an issue we’re experiencing with Company Portal on iOS in our Endpoint Manager environment.
To give you some background, we retired Skype for Business about 2 years ago. The app was unassigned from all groups and the ‘Show as featured app’ setting changed to No.
Despite this, the app remained showing under both ‘Featured’ as well as ‘Recently Published’.
More recently we attempted to remove it from our Endpoint Manager environment and received the below message:
We managed to make some changes in Apple Business Manager and we were then able to remove it from Endpoint Manager, however it still remains in both the ‘Featured’ and ‘Recently Published’ sections on newly enrolled iOS devices despite not appearing anywhere within our Endpoint Manager configuration.
We are experiencing the same issue with Yammer, and whilst we do want to be able to retain this app we need to be able to control how and where it appears as we have certain groups who should not have access to this app.
Have you submitted a request with Microsoft 365 support? This doesn't seem to be normal behaviour. Have you tried deleting/completely removing Skype for Business from Intune?

@Khawar Qaisar ， From your description, it seems after we remove the VPP app in Intune, the app still shows in Company portal.
To clarify our issue, could you check the following information?

Yes is the answer to both questions as Skype had previously been removed and deleted and still showing.
We have re-enrolled 3 test devices alternatively and still the same, but on our macOS test deployment no issue with the Company Portal and the Yammer and Skype Apps don't show.
@Khawar Qaisar , Thanks for the reply. The phenomenon is strange. I think you can ask the case support to check in the background to see if there's any finding. Like if the app has deleted successfully? If there's any stuck? and etc.
We used Graph explorer query GET GET /deviceAppManagement/mobileApps/{mobileAppId} to get the app details of SFB and Yammer using their App IDs.
After confirming that apps are available, we used DELETE https://graph.microsoft.com/v1.0/deviceAppManagement/mobileApps/{mobileAppId} and deleted the SFB and Yammer apps cached entries from the tenant successfully.
After deleting the apps, did a device sync and verified that these apps got removed from the company portal successfully and with that your issue has been resolved successfully.
