We are rolling out autopilot for our laptops and during testing i noticed, if i manually remove an application from a device that's been enrolled via autopilot, it is still showing the app as installed on Endpoint management.
Additionally, i've checked the dependency to make sure the file location no longer exists.
this is causing an issue where the application will now not be re-installed because endpoint manager thinks it's already installed. Can someone please advise if they've seen this and what i can do to resolve?

Based on my experience, for win32 app, when it is installed successfully, the installation status will not be changed. To clarify this issue, could you please tell us which type app did you deploy via intune?

this is a win32 app, it's umbrella roaming client, has been packaged as intunewin.
So how would someone update an application? by simply replacing the intunewin file or by creating a new application and using supersedence to replace the older one?
or how can i have an application re-installed on a users machine without manually doing it after it has been pushed via intune.

In Intune, supersedence enables you to update and replace existing Win32 apps with newer versions of the same app. Please refer to the following article:
