I was able to create an App Service Managed Certificate for my Web App with the domain www.mydomain.com, and binded it to www.mydomain.com, but of course it still shows mydomain.com as insecure so I go back to "Create App Service Managed Certificate" to create another for mydomain.com but it says "A certificate has already been issued to this domain" so how do I secure mydomain.com?

Are you talking about the free cert for app service, or the paid for app service certificate?
The free service does not support apex domains.

Yes, the free cert for app service. After posting this I saw somewhere it doesn't support naked domains (i.e. without the www) I guess it is not meant for public websites because I don't know of any scenario where someone would not want both www and non-www secure.
