The correct way to do this is to perform the cutover first and only enable DirSync after the migration has been completed.
If we disabled the directory sync, how would that impact on prem user licensing for 365 apps that are being used?
If you disable directory sync, the user licensing for 365 apps that are being used will not be impacted. However, if a user’s password expires on-premises and the sync is broken, the user will not be able to access Office 365 apps until the password is updated.
