How do we reconcile split domain between Exchange on-prem and Exchange online?

We have an on-prem Exchange environment as well as Azure tenant. We are using the same domain username in Azure as we are On-Prem. We are not hybrid. We used to setup the cloud manually, then we began using AD connect and or scripts. Therefore, the users that were setup manually have a mailbox in both places (same address). The more recently setup users that were synced or scripted, do not have a mailbox in the cloud because Azure sees the mailbox on prem and requires migration. What is the best way to move to forward in order to merge the split domain mailboxes for the older accounts? We would like to go with hybrid exchange. Thanks!
