Whether the alert above is applicable only for the users accessing Azure Portal or for the enterprise application users too?

It does not apply to the apps themselves initially, just the portal.

Even after the initial roll-out, Enterprise Apps you are using are not part of this, but you should be enabling MFA for all apps
