Azure Migrate Assesment App Error

I keep getting this error when running the Azure Migrate Assesment tool.
Single Application Pool
Checks for multiple application pool usage by site.
The following application pools are used by the site: DefaultAppPool; Misys.Homecare.Executive.Dashboard; Allscripts; NetSmart; Netsmart.Homecare.Internal; Allscripts.Homecare.ConfigurationService; Nesmart.Homecare.TabletAPI
I had a much longer list but created a New application pool for each website but I have several sites in IIS.
