The symptom may be that RDWeb is using old data in the cache. Try to clear the relevant cache and start the IIS server to ensure that RDWeb extracts the latest data from the registry.
You mentioned that your collection name is the same as the remote application name. This can be a potential problem because RDWeb may confuse these names when processing RDP file download requests, resulting in configuration information being read from the wrong location. You can try recreating the collection with a different name and reconfiguring the application and desktop.
