Based on the description you posted, it seems that you have an issue with Surface pen wherein the Surface Pen will not connect to the Bluetooth on the Surface device and other Bluetooth device connected in same device is working with no issue and you already replace the battery and still not working.
Here’s how you can perform a hard reset on your pen:
- Remove the battery from the pen.
- Press and hold the top button of the pen for 30 seconds.
- Reinsert the battery into the pen.
- Press and hold the top button of the pen for 5-7 seconds to enter pairing mode.
- If sill persists, this is already hardware issue on the pen that need to replace.
