    1. Could you please tell us the type of your data source? If conditions permit, could you take screenshots of Visio drawing before and after refresh?
      Please select the shapes, go to Home > Arrange > Position > Group, after group the shapes then please refresh the data source.
    2. If you need to update the data in the external source from Visio (back-synchronize), it's recommended to try 3rd-party add-ins, you may search them online.
