Thanks for update. From our end, we had check this case with our consult team and there is no service incidence reported for this issue. Further as no retention
policy is set for this sites in your organization, it’s hard to found the reason of file disappearance.
So at this point, we would like to suggest you to
run content search tool from Office 365 security and compliance center to check if any files are saved on the server or not. If you see all the data from the result, it may be an connection issue between server and application.
Before run content search tool, you need to assign permission to user mailbox and then you can run it.
