My wife got a new phone and had some accounts on the MS Authenticator. We discovered that her account wasn't set to backup to iCloud within the app. Is there a way to recover the account?

Also, just want to say: the fact that the app doesn't prompt you to set a backup or do it automatically during the setup process is pretty dumb. How would a user know they needed to do this on their own? There needs to be a better process to do this since most apps are set up to backup through iOS's settings.

If there was no backup then there is nothing from which to recover. You may need to use the service provider's methods of account recovery. As to the feedback you mentioned you can provide that from within the authenticator app, click three-dot then Send Feedback
