Have you configured any group policy for WSUS when you install the first WSUS?
When we configure SUP for SCCM, we should delete all group policys for WSUS, SCCM will generate local group policy on client automatically.
And when use SCCM SUP, we should configure Classifications and Products in SUP component properties instead of in WSUS console.

We can not manage updates by WSUS and SCCM at the same time, if we decide to use SCCM manage updates, we need to remove all the related group policys.
We may check WUAHander.log on client to make sure the SUP configured correctly.
