It decided by which certificate is expiring. Different kind of certificate need renew in the different way.
If the expiring certificate is IIS/SMTP certificate, you could follow this article to renew it. Then rerun HCW to update this configuration.
If the expiring certificate is Microsoft Exchange Server Auth Certificate, you need to follow this article to update it.
If the expiring certificate is Federation certificate, you could follow this article to update it.

When you are running with a hybrid environment, and you need to replace a certificate, the vital thing is the connector created by HCW.
Also, to renew a certificate that a CA issued, you create a certificate renewal request and then send the request to the CA. The CA then sends you the certificate file you need to install on the Exchange server.
