An XML message received by a BizTalk application, which has a reference to Document Type Definition...

An XML message received by a BizTalk application, which has a reference to Document Type Definition in it, was suspended at Receive Port with below error in BizTalk Admin Console.

Error:
There was a failure executing the receive pipeline: Microsoft.BizTalk.DefaultPipelines.XMLReceive, Microsoft.BizTalk.DefaultPipelines, Version=3.0.1.0, Culture=neutral, PublicKeyToken=31bf3856ad364e35: msg=Could not find file 'C:\Windows\system32\Shipment.dtd'., stack= at System.IO.__Error.WinIOError(Int32 errorCode, String maybeFullPath)

XML message Header and DTD reference in inbound message:

<?xml version="1.0" encoding="ISO-8859-1"?>
<!DOCTYPE ShipmentTransaction PUBLIC "Shipment" "Shipment.dtd">

Surprisingly, the same message processed successfully on BizTalk server 2009 but failed in BizTalk server 2013R2, though we have verified that ‘Shipment.dtd’ file exists in the location ‘C:\Windows\system32’ on both servers with all required permissions.

The alternative approach to process this message is to remove this DTD reference in incoming message, which worked on BizTalk server 2013R2.

Business Scenario:

One of the BizTalk out-of-the-box features-B2B communication, would certainly need a set of business policies to be followed upon by both trading partners involved in transaction. In one of those scenarios, a trading partner (say Partner ‘A’) might need to include a Document Type Definition included in their core communication (XML in current scenario) with their Partner ‘B’. It is now Partner B’s responsibility how to handle the DTD references in inbound messages to generate corresponding XML schemas. In this case, above mentioned alternative approach does not work for Partner ‘B’ as they receive high volume of messages per day from Partner ‘A’.
Though this could be handled in different ways of exception handling, we need to verify below points before we proceed to customization (From partner B’s perspective).
->Is the server a 32-bit or 64-bit server? On which host (32-bit or 64-bit) the BizTalk artifact is running?
Reason:

A 32-bit Host process running on a 32-bit server, by default, search for DTD file in ‘C:\Windows\System32’ location.
Therefore, BizTalk server 2009, running on a 32-bit server, and the artifact (Receive location in this scenario) is running on 32-bit host would check for ‘Shipment.dtd’ file in ‘C:\Windows\System32’ location and process the message successfully.

Things differ for 64-bit server as per below.

A 32-bit Host process running on a 64-bit server refers to ‘c:\windows\syswow64’, whereas, 64-bit Host process refers to ‘c:\windows\system32’.

In our case, BizTalk server 2013R2, running on a 64-bit server, and the artifact (Receive location in this scenario) running on 32-bit host would check for ‘Shipment.dtd’ is referring to ‘c:\windows\syswow64’ where there is NO ‘Shipment.dtd’ file located. Once we place this DTD file in syswow64 folder, the message was processed successfully. Hence, the error message misleading us to check only system32 folder on the server.

We might face a scenario of removing a node from existing workflow manager(WFM) farm and add it back...

We might face a scenario of removing a node from existing workflow manager(WFM) farm and add it back during troubleshooting with WFM farm or Service Bus(SB) farm.

In those scenarios, we might lose/forget the Certificate Generation key which is mandatory to be entered while we select the option of "Join to an Existing Workflow Manager Farm". We have also seen engineers rebuilding the farm considering this as a road blocker to join the node back to existing farm.

We need to reset this Certificate Generation Key for WFM and SB separately following below steps.

Reset Certificate Generation Key for WFM using WFM PowerShell:

Note: "WFM$amplepwd1" is the new key we are going to set.

$CertKey=convertto-securestring "WFM$amplepwd1" -asplaintext -force

Set-WFCertificateAutoGenerationKey -WFFarmDBConnectionString 'Data Source=lmc-vsqlp06;Initial Catalog=WFManagementDB;Integrated Security=True;Encrypt=False' -key $CertKey -Verbose

-Update SB CertificateAutoGenerationKey

$mycert=ConvertTo-SecureString -string LMCSharepointProd1 -force -AsPlainText

Set-SBCertificateAutogenerationKey -SBFarmDBConnectionString 'Data Source=lmc-vsqlp06;Initial Catalog=SBManagementDB;Integrated Security=True;Encrypt=False' -key $mycert -Verbose

-Now provide the new Certificate Generation Key (WFM$amplepwd1 in our case) in WFM configuration wizard (and SB configuration wizard) which should accept your new key

-All services started running. To apply the changes, we ran 3 more commands

Stop-Sbfarm

Update-SBfarm

Start-SBfarm

Cause:

In order to Install CU2 sucessfully, we tried to repair BizTalk first.
BizTalk repair was Unsuccessful. That shows that there are some issues with the dll's getting registered correctly.

We tried the following actions

• Repair BizTalk – Fails , where the repair fails <BR>[22:35:44 Info] Action 22:35:44: InstallComplus.8E665C9D_5561_45FC_AAA0_3878B87F3B86. Installing COM+ components
<BR>[22:35:45 Info] Action 22:35:45: Rollback. Rolling back action:

• Repair BizTalk with Antivirus disabled

• Uninstall and reinstall MSDTC before repair

All the above actions were unsuccessful and rolls back while installing COM+ component

There are likely some corrupt dlls and registry entries in the server or there is a third party software that is blocking the dll registration/installation

More specifically, these dll errors can be caused by:

Invalid or corrupt dll registry entry.

Virus or malware infection which has corrupted the dll files.

Microsoft hardware failure, such as a bad hard drive, which has corrupted the dll file.

Another program overwrote the required version of dll.

Another program maliciously or mistakenly deleted the dll file.

Another program uninstalled the dll file.

Troubleshooting:

Uninstall and re-install DTC
Open command prompt and run “msdtc -uninstall” without the quotes.

To verify if DTC was uninstalled successfully, review the application event log.

Open regedit and make sure the following registry keys have been deleted (they all may not be present):

HKEY_CLASSES_ROOT\CID

HKEY_CLASSES_ROOT\CID.Local for Windows 2008

HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\MSDTC

HKEY_LOCAL_MACHINE\SYSTEM\CurrentControlSet\Services\MSDTC

Now reboot the Server

Open command prompt and run “msdtc -install” without the quotes again.

Once again verify the MSDTC was installed successfully by reviewing the application event log.

Use command prompt and run “msdtc -resetlog” without the quotes.

In the Administrative tools, Services verify the Distributed Transaction Coordinator service is started and then change the properties of the service so the startup type is “automatic.”

Enable DTC network access by locating the local DTC on the component services.

None of the above steps seems to resolve the issue.

Some More Troubleshooting

Installed all the latest Windows updates and any available driver updates.
Perform the BizTalk repair normally and check if the issue is resolved or not.

No luck on this one.

Run sfc /scannow : The sfc /scannow command scans all protected system files and replaces incorrect versions with correct Microsoft versions.
The steps to run sfc /scannow are described below:
1. Click Start, click All Programs, click Accessories, right-click Command Prompt, and select Run as Administrator.
2. Click Continue or supply Administrator credentials if prompted.
3. In the Command Prompt window type the following, and press Enter:
sfc /scannow
4. You should see the following on-screen message:
Beginning the system scan. This process will take some time.
Beginning verification phase of system scan.
Verification % complete.

You can follow this link for help running the command:
https://support.microsoft.com/kb/929833

Once the scan has completed, BizTalk Repair went through successfully.

If the above step did not go successfully, then its very obvious that the installation is blocked by a third party application/ software.
You should be using a software like ShellExView to disable third party extension of Windows Explorer by the steps below:

Please Note: The third-party product discussed here is manufactured by a company that is independent of Microsoft. We make no warranty, implied or otherwise, regarding this product's performance or reliability.

In my case, the sfc /scannow command did the trick to register the missing/corrupt dlls's and BizTalk repair went through successfully after that,

After BizTalk repair was successful, now we tried with CU2 installation and CU2 installation went through just fine without any issues.
