If you want to upload the client certificate on Azure you may refer to this document as the manner of uploading the cert to Azure WebApp is the same as SSL and to make it available to your Azure WebApps application you need to add WEBSITE_LOAD_CERTIFICATES app setting which makes the specified certificates accessible to your Windows hosted app in the Windows certificate store, in Current User\My.
