Azure Front Door Standard/Premium (Preview) Endpoint Manager is feature which provides an overview of endpoints you've configured for your Azure Front Door. An endpoint is a logical grouping of a domains and their associated configurations. It is already enabled when you deploy a Azure Front Door Standard/Premium SKU and I do not think you can disable it. Can you please elaborate more on this question?
For Azure Front Door Standard/Premium SKU the best way to lock down your application to accept traffic only from your specific Front Door instance is to publish your application via Private Endpoint. Premium SKU (includes WAF and Private Link at no additional cost). Could you please elaborate more on resources needed for the Endpoint Manager?
