I'm now writing a thesis on a new course I'm finishing and don't know why, the ToC is not aligning properly, at least some of the items.
This one is in Portuguese but you get what I men. item 3.3.1 is not aligned.
I've selected style Heading 3, wrote 1. to begin formatting, after that chose continue numbering and pressed 2 times the tab key to make it 3.3.1. I did the same for every time and that ones seems to be out of place.

Is this a TOC field generated based on headings? It's not clear from your description, but if you have created a multilevel list linked to the built-in heading styles (as shown below), it should suffice to apply a heading style to get the correct numbering and any desired indents.
The formatting of the TOC will be based on the TOC styles (TOC 1, TOC 2, TOC 3, etc.). If this is an automatic TOC, start by selecting it and pressing F9 and then Ctrl+Q. If this doesn't straighten it out, check the hanging indent and tab stops for the TOC 3 style.
FWIW, I would advise much less space between the numbers and the text, which would allow you to align each lower level to the hanging indent for the higher level.
