Thanks for your detailed case description. I completely understand the situation and your feelings. However, I feel regretful to inform you that there is no out-of-the-box method in SharePoint to convert Word documents to PDF files and save them to SharePoint.
If you are using SharePoint online, perhaps you can use Power Automate to create a flow for file conversion. You can go to this Power Automate Community to seek help from Power Automate technical support engineers.

Well - OneDrive and SharePoint work together to make it simple? more like simply confusing.
If you have a document saved on SharePoint and open it in your desktop app (full MS Word) then:
File > Export > Create PDF/XPS
The dialog to choose a location should start at/show the folder where your Word document is stored.
You can save the PDF right there, or navigate to your preferred location.
You will see that navigation using that dialog isn't exactly the same as navigating with your browser in SharePoint. But you can figure it out.
The new PDF may not be shown in SharePoint immediately, and you may need to navigate out of that folder and back in.
I cheat and use an exported query in Excel to see where files are. But that's my brute force approach.
If the Word doc is on your local drive, you may still be able to save to SharePoint, but it is not as easy.
If you 'follow' the folders you want to use, then Windows is more willing to show them to you.
