The packages/applications are replicated throughout the hierarchy so that is not a problem. However, if the source/content location of the packages/apps are located on the server that will be removed you should make sure that the sources are copied to a new location first, and that the references in the packages/apps are updated.
Remove SCCM Primary Server in CAS hierarchy, what will happen to the Site-based packages?

We have 1 Cas and 3 Primary Servers currently in our domain. We would like to remove/decommission one of the Primary server, but there are applications and packages created from that Primary Server. The contents have been distributed to other Primary Servers already. What will happen to the site-based applications & packages if we decommission that Primary Server?
