I am having trouble to understand clearly witch are the Security and Compliance features that can be used having a standalone EOP with E3 plan .
The documents and comparisons in Security & Compliance Center didn't clarify/help ( https://learn.microsoft.com/en-us/office365/servicedescriptions/office-365-platform-service-description/office-365-securitycompliance-center )
For example: in EOP alert is included (E3 plan) but ZAP is not included.
Permission and Manage Advance Alert Data can be used only with E5? Right?
What about: Classification, Data loss, records, information. governance, etc.... ???

I came across to this PDF comparison table but it was not clear for me.
I couldn't find clearly the Security & Compliance elements especially about EOP standalone (in E3). I am not sure also about the difference in between Windows 365 and Office 365.
In Threat protection session I could see only Microsoft Defender.
EOP doent cover any compliance feature, but you get access to most of them via E3. Microsoft Defender for O365 is the new name for Advanced Threat Protection, which is something you need on top of EOP, and is not included in E3 either.
Unfortunately it is not very clear what feature are available in Securuty&Compliance for E3 plan.
Do you know if Threat management > Policy is included in E3?

Which policy exactly? Things like anti-spam/anti-malware filter are present in all EOP subscriptions, but Safe attachments/Safe links require ATP/Defender for O365 are not included in neither EOP or E3. Audit, alerts, reporting are all included, with some limitations compared to the "bigger" plans.
Agree with michev, and in my case, I am using O365 E3.
I'll probably be repetitive (sorry for that) but I would like to have a clear idea on this matter.
At the present, am I still able to use "https://protection.office.com " to manage EOP anti-spam/anti-malware/anti-spoofing/anti-phishing filter?
Can I use at the same time also Defender => "https://security.microsoft.com/homepage"? What is the difference in between the security&comliance and Defender portal in terms of anti-spam and reporting?

Apart from some UI differences, the set of features is the same. Defender/Security center is simply the new UI endpoint going forward, it still actually (re)uses some of the old SCC components.

If I understand correctly at the moment if I want to manage anti-spam, anti-malware, anti-spoof, anti-phishing in an EOP (threat management) environment I can go in both portals Security&Compliance ( https://protection.office.com) and Defender (https : //security.microsoft.com)?
If so, what is the difference and most of all terms of anti-spam and reporting between the two portals?

Yes you could use both M365 Defender and O365 Security & Compliance.
Actually the M365 Defender brings together functionality from existing Microsoft security portals like Microsoft Defender Security Center and O365 Security & Compliance Center.

looking at both interfaces seems to me the O365 Security & Compliance has more feature (image below). Alert for example seems more complete in O365 Security & Compliance.
I have noticed in O365 Security & Compliance "thread management" the option "policy" has a new interface the same of 365 Defender (Threat policies) Before was different - picture below-.

These functions like threat policies, alert policies and advanced alerts are included in Policies & rules in M365 Defender:
As michev said, the feature sets are the same while the UI is different.

To make it more clearer to read, I converted your answer to a comment.
The ATP is now named Microsoft Defender for Office 365, you can find it in the first article posted by michev.
And the email protection process is EOP > ATP.

The features you listed in 3) Microsoft Defender per Office 365 is actually the features included in Plan1 and Plan2.
