I'm running NixOS and i3 in xfce. The teams window can not be closed/quit. This is very annoying. I would expect it should be possible to kill the window, and just keeping the toolbar icon.

I am also having a problem with Teams! The window maximizes on the screen and will not respond to minimize or even esc.

This is kinda old, but can help someone!
iI just went to settings and unchecked the field "On close, keep the application running". Then, I hit mod Key + Shift + Q and it exited :D

I still confused about this issue. Do you mean you want to close only Teams window and not stop Teams program? Or you close Teams window several times but client never responds? Or you want to quit Teams application completely?
Based on my knowledge, Teams for Linux can support these distros(Ubuntu 16.04, Ubuntu 18.04, Fedora 30, RHEL 8, CentoOS 8). I did a test in these environment and it works well.

I have the same issue, Ubuntu 18.04.4 and i3 window manager version 4.14.1 (https://i3wm.org/), Teams version 1.3.00.958. I have seen the popup about running Teams in the background, but not now when I tested. There is no tray icon for teams. Other apps such as PNmixer, Wicd, Shutter etc have tray icons that work. I've also configured Teams to be floating as default just as @Tiziano Müller . You need to configure it floating to make the notification work properly and appear above other windows. However when Teams start I change the main window to be tiled, not floating. This way only the notifications float above other windows.
There is no menu option or keyboard shortcut to Quit Teams. It would really be good to add such an option, instead of having to kill the app. Also it would be nice to get the Tray icon working.
Upgraded i3 to 4.17.1, but Teams still behaves the same.

I also have the same problem (Fedora/i3wm)
The client window does not respond to close. And of course, when I click on close button I expect the Teams program to be shut down completely. Close means close and not minimize/hide
I would not bother closing it is it would not take so much CPU
Most of all I would expect something to happen.
The close button should close the window. Same for the close shortcut.
If a tray icon and background process stays open this would be OK.
But every other chat application can be closed with the close button/shortcut. For example telegram, signal, discord. Most keep a tray icon process running, but not all. Both seems reasonable. But just ignoring the close is not good!
I found a workaround that makes it possible to close Teams. In the settings, deselect the option On close, keep the application running.
Now Teams is possible to close.
This and floating settings workaround fixed it!

I see the same problem with LXQt and the i3 window manager on Arch Linux. The Teams window opens but then ignores all windows controls, meaning that neither minimize nor maximize nor close work.
In my i3 configuration I've set all Teams windows to float:
for_window [ class="^Microsoft Teams" ] floating enable
Please note: i3 is a tiling window manager and therefore I wouldn't expect minimize to work. Maximize on the other hand should work as should close.
Also, when trying to close for the first time I get a notification popup stating that Teams will continue to run in the background, so the events from the close button are handled, but the window does not close.

I believe this behavior happens in tiling window managers in general. I use bspwm, can't close or minimize the window (I don't really expect maximize to work in a twm). The comment by @Marian Javorka - MSFT solved the issue related to being able to close the application window.
To make the Teams window disappear in bspwm, I used a bspwm command to hide a window, taken from here: https://lecorbeausvault.wordpress.com/2020/07/04/bspwm-hide-minimize-window/. The tray icon stays in the tray. Unfortunately, you have to remember that the window is hidden, otherwise it will not open again by using the Open option in the tray icon or trying to open the Teams app again.
