Quick start template referred by Azure portal is able to build the SQL VM's, Join the system to domain, Install SQL IaaS Agent but when configuring the agent getting error like below. We Have setup the Domain Controllers in Hub & Spoke model reason for not having Domain controller in the same subnet.
Is it mandatory to have the domain controllers in the same VNET / Subnet.

If the domain controller does not exist in the selected virtual network, the deployment will fail.

This is by design but there could be alterative way for VM to talk to the DNS server. It could be peering the two VNETS and then adding the DNS servers IP address in the VM configuration.
This is best addressed via a support case where a Networking engineer can try out various options.
