The IEEE referncing Style lays out the data in a table. It would appear you've somehow managed to reduce the table's first-column width to a dimension too narrow to accomodate the reference #s, which should appear as [#] all on one line, and that the second column, which uses the Bibliography Style, has had paragraph justification applied. The layout might look more acceptable if you change it to left-aligned.

It appears that the Style that is being used to format the references is defined to have the paragraphs justified and the line before the URL is being terminated with a new line character rather than a carriage return.

The best thing to do would be to change the paragraph formatting of the Style so that the paragraphs are Left Aligned.
