Need help with creating specific headings for my thesis

I'm currently compiling my different chapters into one document. Each of the chapters have the formatting done up nicely in their individual files, but I'm facing problems in the big thesis document.

My headings style is as such:

Heading 1 - Chapter 1 (using multi-level list, modified to heading 1)

Heading 2 - 1.1 (same)

Heading 3 - 1.1.1 (same)

Heading 4 - 1.1.1.1 (same)

This was all fine in the individual documents, but in the main thesis document I also have other sections that aren't chapters; i.e. Table of contents, abbreviations, list of figures etc. So when I assign the "heading 1" style to those, they start to say "Chapter 1 Table of Contents, Chapter 2 Abbreviations" etc.

Also it seems the multi-level list doesn't work for subsequent chapters.

E.g. 

Chapter 1 ....

1.1 ....

1.1.1...

Chapter 2....

1.1...

1.2

When I try to get it to "start from 2" this applies to Chapter 1 as well.

I hope this all makes sense, please let me know if multi-level lists can be used in this way, or I should just type out the numbers manually.

    Multi-level lists can be used this way.

    You can use the style "TOC Heading" for these others if you want. However, it will not show up in the TOC. Otherwise, you can create a custom paragraph style and set it to have Outline Level 1 and use that. If necessary, tweak the TOC field to include the custom style.

    This method may seem a bit of work but not using it for important work is asking for trouble. Once you have it set, you can save a template with it and use that template for new documents where you need good numbering that can survive editing.

    To add to what Charles said, if you want to have headings that DO appear in the TOC, just create a heading style (I use Front Matter Head for this) that is the same as Heading 1 except for the numbering and set the outline level of the style to Level 1. They will appear in the TOC at the same level as Heading 1, but without numbering.
