From your description, it seems that your file will not save highlight text when you saved it as .docx, however, it works when you save it as .doc format. And you just used Highlight color tool under Home tab to highlight text.
At the same time, you have tried updating Office and checking Show highlighter marks, however, the same problem still persists.

- You can open your Word in safe mode to check if the same problem will occur. As steps shown below: Right-click the Start button (lower-left corner) in Windows, and click Run.> In the Run box, type one of the command: winword /safe
- You can use Online Repair to fix the Office application. Repair an Office application. This will reset all Office settings.
