Having the exact same problem. Every now and again the pen menu pops up and goes away every 5 seconds until I remove the pen. Very annoying.
How do I hinder pen menu to pop up randomly?

I have a surface laptop studio, and the slim pen 2 is in its bay under the keyboard.
When I am not using it, at random, the surface pen menu pops up and disrupts whatever I am doing.
How do I disable the automatic menu or change the settings?

I have that same problem. It's really obnoxious because it steals focus each time it appears.

I have solved it by disabling the menu after removing the pen from the dock in the Bluetooth menu
