Also, I scanned my computer with Avast Free Antivirus. Nothing. It said some performance issues, but when I clicked "Resolve" it was just 2GB junk files.
I have 222GB left on my hard drive from a 500GB HDD.

So today I went to turn on my laptop so I could play with my friends. Cool.
After signing in, went to brush my teeth. Cool.
Came back, and there was a popup asking if the file "MASetupCleaner.exe" would be able to make changes to my laptop. Uncool.
I clicked no, and it just went away.
Went to Google searching "MASetupCleaner.exe"
Found some things, did those things, (only looking for the .exe file in Program Files, Program Files x86 and sysWOW64 in the C:\Windows Directory.
Couldn't find the MASetupCleaner.exe file.
NOTE: I installed Kies yesterday to get some things off my mom's S3 after dropping it in her friend's pool for 1 min.
Then I uninstalled Kies.
I am not going to go into regedit to fix it. I might screw my computer up.
Please help.

It is as you surmise installed as a part of the Samsung Kies install.
Go to Control Panel > Programs and features, sort the list by date and review any new programs. The Kies package is more than one program so you may not have removed everything you installed.
In desktop mode right click the Task Bar, select Task Manager and the Startup Tab, check the programs that auto load. You can disable individual program to try and stop it loading but they are not permanently removed so you can undo at any time.
