Windows 10 won't boot and windows subdirectories are missing!

Windows 10 would not boot from my hard drive. The error code 0xc0000098 was reported along with missing or corrupt ntoskrnl.exe. Startup repair could not fix it and when I tried to revert to a restore point or restore from an image, it could not find any. When I ran the command prompt to use bootrec as suggested in other questions, an operating system was not found. When I looked at the drive using cd\ and the dir command, the windows folder was empty. I also noticed that the program file folder and the program file (x86) folder (and all the subfolders!) is missing. How can I recover the drive and all the missing files? Any suggestions would be greatly appreciated!

    Another update: Using Command Prompt for listing offline files, it found a $sysrestore folder, a System Volume Information folder, and a Recovery folder. However, when I went back to restore from an image or to go to a restore point, those folders did not show up. If I reload windows using the startup USB, will the lost or hidden files be recovered or completely lost? It seems that something is wrong boot record or file structure that would possibly fixable as long as I don't make it worse. That's why I haven't tried to reinstall windows yet.

    Update. I was able to start the computer using a SSD drive. From windows explorer, it shows the hard drive with the problem. However, explorer doesn't open the drive saying I don't have permission. The disk properties show the proper partitions and sizes, but won't open the windows partition. I ran chkdsk on the drive and no errors were found.
