Befor you re-install Windows or reset Windows, please unlink OneDrive first, this operation can cancel the mirroring of the local OneDrive folder and the OneDrive cloud.
If the local OneDrive data is lost due to Windows reinstallation or Windows reset, this will not affect the data in the OneDrive cloud.

The things you worry about maybe happen. If this happens, we need to find a way to delete duplicate data, such as using third-party software.
In my opinion, I aggree with DSPatrick, syncing data back from the OneDrive cloud to local is one way to avoid the above.
If you have limitations in downloading these data, you could use "Files On-Demand", but under this situation, you can’t open online-only files when your device isn’t connected to the Internet. When you open an online-only file, it downloads to your device and becomes a locally available file.
