Each app maintains a separate Jumplists database stored in this folder:
%AppData%\Microsoft\Windows\Recent\AutomaticDestinations
To delete an app's Jumplist, find the corresponding .automaticdestinations-ms file and delete it. For example, "1b4dd67f29cb1962.automaticDestinations-ms" is the Jumplist database for Quick Access and File Explorer.
Likewise, the database file name varies for each app. This link has the Jumplist database file names for various apps.
