I'm checking my Azure AD user sign-in logs. Only users who use Outlook 2013 (Office 15) and web browsers to check their mailbox gets logged:
That was when users were signing in with Basic Authentication. Now they sign in with Modern Auth, Office 15 users no longer show up in the sign-in logs. Similarly, Outlook 2016 users are never logged either (modern authentication as well). What remains in the log is users who use Outlook web. Why is that?

Can you check if there are any filters set , you can check the additional sign in logs via this portal portal.azure.com click on columns and select appropriate options to view the logs. Also you can explore O365 Admin Center portal - check here on dashboard admin-center-overview
