how we can generate cost for specific vm including the dependencies (storage, data transferred, etc.) in Microsoft partner center?

    As mentioned above you can use pricing calculator for the ask. In case if you are trying to add disc or storage of specific type search for the same and add them explicitly. The overall total estimate will include everything added to estimate.

    Furthermore, you can specifically select licencing program at the bottom to choose accordingly.
