If you don't control the client machines, then there is nothing you can do.

I have created a Sharepoint site and have inserted links to external web based programs. By default the all open in Chrome and two of the programs do not work in Chrome. How can I change this so they open in the appropriate program.

The default browser is controlled by your operating system and not SharePoint.
