You can try running Update-Module MSOnline or Uninstall-Module MSOnline before running the fresh install.
However, according to this article, it might be better to switch to the newer Azure AD Module.

Hi,
I have a problem upgrading a version of MSOnline module. I need it to use the connection with MFA, but I cannot do this.
When I installed the newest version of this module I still got version 1.0:
Any ideas?
