How big enfiroment you have overall? So how many % are those 100 of your entire amount? WSUS / IIS might get choken of too many requests.

This issue may occur when the number of updates to be synchronized exceeds the maximum number of installed prerequisites that a WSUS client can pass to SyncUpdates. We can increase the value of maxInstalledPrerequisites to have a try.
