A problem with Czech Programmers keyboard input method

Summary:
Certain Czech characters in combination with AltGr stop working after some time / changing some settings.

Details:
There are special Czech characters like "éíáýžřčěůú" that I need to use for Czech text. I am also a programmer so I need to use special characters like {}[]<>|\ which are either not present on regular Czech layout or are harder to type. I also don't want to switch keyboard each time, so my solution is Czech programmers layout for this. The problem is, that whenever I switch to this layout, either after some time or me messing around in layout settings, this layout gets broken. By broken I mean some characters which are Czech specific like řčšžýě (which I type using AltGr + top numeric row in Czech programmers) simply stop working - pressing them does nothing. Although other less Czech specific characters like éíá (which are also in the same row) still work.
I am using the regular physical keyboard on my laptop to type.

Example of getting to the bug:
Language Settings
Windows display language: Czech
Preferred languages: Czech
-> Layouts: Czech (QWERTY), Czech Programmers
Now, when I changed display language to English (US) (and deleted the auto-added English in Preferred languages which I don't need when I have the Czech Programmers - I was left with the same layouts as before) and I signed off and in, the Czech programmers became working. I went to settings, deleted Czech programmers and added it again, and tried it to see it is broken again. I then changed display language back to Czech, signed off and in and the layout now seemed to work. I waited a bit for all apps to load and tried to type again to see it stopped working again. So it seems probably after everything gets loaded, the layout gets broken.

My machine:
Lenovo ThinkPad E470 (3 years old)
Windows 10 Home Ver 1909 OS build 18363.1139
