A single Web Application has a single FQDN for all Site Collections (AAMs not withstanding). Unless you're using Host-named Site Collections, all SharePoint sites fall under the same FQDN. I do not recommend using HNSC due to administrative overhead.

I have a Sharepoint Web Application with two separate Site Collections.
I have a SSL with two specific SAN's
I want to apply the SSL so that i can access each site collection with a different SAN
How do I do this please

Firstly, I want to confirm with you whether you are using Path-based Site Collections or Host-named Site Collections under the Web Application?
If you are using Host-named Site Collections, we could configure (SAN) certificate with a host-named site collection URL format that matches that certificate:
If you are using Path-based Site Collections, as trevor said, the site collections share the same FQDN under a Web Application, so it’s not supported.
