It seems that Microsoft Enterprise Mobility + Security (EMS) E5 includes a license for Microsoft Defender for Endpoint.

Does Microsoft EMS E5 include license for Microsoft System Center End point protection?

The scenario is that we have a System Center end point protection install on a non-server machine (Windows 10) assigned to a user. Can we license this software installation using the M365 E5 license assigned to the user?

You do get MD for Cloud Apps and MD for Identity as well as Azure P2 so it would add significantly to a M365 Business Standard license or more importantly to a Business Premium license. The BP license include Defender for Business (up to 300 licenses) which includes Endpoint and is designed for non-enterprise. Couples with the EMS E5 it would be a good solution as you would have risk based Conditional access as well as a high level of data protection and M365 E3 pricing but with extras
