Hello team,

Can we partition a disk with C and D using Intune Autopilot? If yes, can I please have the steps?

You cannot do it natively. Autopilot is not an imaging solution where you can re-partition the disk. However, there may be possibilities in carrying out some disk management tasks using custom scripts once the device has been provisioned and enrolled in Intune.

Here is a link about how to partition using PowerShell, you can test it on one device first, if it works properly, then you can upload the PowerShell script into Intune and deploy it.

From your description, I know you want to partition a disk using Autopilot.

Based on my research, Windows Autopilot is a collection of technologies used to set up and pre-configure new devices, getting them ready for productive use. Therefore, Intune Autopilot cannot partition a disk with C and D. However, when autopilot is done, you can use the built-in tool or third-part tool to do disk partition.
