I have a number of files stored in the document libraries of numerous site collections that contain a hyperlink that needs to be updated. Is it possible to identify these files by searching for the hyperlink in SharePoint Online? If not, is there another way to identify these files?

Yes, this is possible, but searching for the actual URL may be less reliable, although you can try it, "SearchWebSite.com". I would recommend enclosing your search term in quotes, "What you are searching for". This allows SharePoint to narrow down based on text. If you know the hyperlinks displayed text you could search using that information just the same, "Microsoft Website".
