I assume IT installed MSE because it is free. While it may run on Windows Server, it isn't designed to, nor is it supported.

I can't make a recommendation for you, but you can ask in the TechNet forums for Windows Server for advice. I'm not aware of any free antivirus software for Windows Server.

I've changed your question to a discussion. Please post your issue on the TechNet forums.

I also changed the product from MSE to Other. If you are running MSE on Windows Server, you should remove it and replace it with a product designed for a server OS.  MSE is not supported on Windows Server.

There is a recently opened thread on MSE error 0x800703eb here:

Microsoft Security Essentials Error code 0x800703eb

However, you must know that there is absolutely no support for MSE on any Server SKUs, and your questions about the Windows 2008 R2 Server platform shall be better addressed at the 'Windows Server - Technet forums'.
