Server 2008 c:\$MFT corrupt

I have a server 2008 machine. It has a Raid 1 setup. Whenever I try to install updates or anything else it fails and gives me the error that c:$MFT is corrupt and that I need to run check disk. When I run checkdisk it claims to have fixed errors. They are different every time. Then I reboot and try to install updates again. Sometimes it will install 1 update and then the rest fail and it gives me that error again. Most of the time it will not install any and just fails. Windows update will also give me error 8007000B - An unknown error has occured. Also in the taskbar by the clock a balloon will pop up the says c:$MFT is corrupt. Run chkdsk to fix the error. Also I have to run checkdisk from the recovery console. When I set it to run on a reboot it fails every time saying it could not lock the volume. However I can boot from the Server2008 disk and load recovery console and run check disk from there. As I stated before it will fix errors every time. They are always different. IT will say it sucessfully repaired the errors but when I reboot and try to install the updates again the error comes back. Any help with this would be greatly appreciated. It is driving me insane and giving me more gray hair. Help please.
