File Folder Structures Duplicated

Something odd occurs once in a while - after a reboot, I think. I will find a document folder with only the Folder structure duplicated. I recently discovered an additional folder named "Documents" (my main Doc folder appears correct) and it included all of the folders on my Hard Drive, but each of the subfolders was empty. Wanting to delete these files/folders, I did a right click on the root folder (Documents) and it returned a value of 0 Files and around 3000 folders. When I tried to delete these folders, I was told I could not do so because the files were not empty. The only way to delete these folders was to click on each sub-folder down to the lowest element of each main folder and delete them one at a time. As you can imagine, this is very time-consuming.

What's the best way to delete the folders in a situation like this?

    This may be due to some disk data corruption. Please make a backup of all your files to external drive. Then run command prompt as administrator, run

    chkdsk c: /r /scan

    command and show the result.
