Never mind, I was able to get the empty drives hidden by clicking on
"Restore Default" in Folder Options --> General.
The only bad thing about this is that I have to reapply all the custom settings again.

Even though I have "Hide empty drives" checked (as I have always) empty drives still show in Explorer's right pane.
sfc /scannow command was invoked.
