How can you deploy applications and scripts only with MDT and not deploy an image?

Hi everyone, I am following some steps on deploying applications only with MDT and not a full blow image. Everything appears to work fine when running the task sequence up until the first reboot. After that, Windows just logs in and the script never continues running. Can someone tell me what steps I am missing. I need to do this as I am building an VDI image on an already built template.

What steps did you follow to deploy the applications with MDT?

Yes, This is where I started when building the task sequence. Currently It installs applications with a reboot statement in a few spots. The task sequence is pretty much Identical to the one referred to.
