When I convert document to PDF it shows up with comment column formatting.

Do you mean that the Markup area shows up on the right in the document? If you look at the original Word document preview at File | Print, then what do you see? If you see comment balloons and/or revisions, you will have to delete comments and accept (or reject) changes before converting to PDF.
