Duplicate global navigation items when in document library view

We have a single global navigation bar throughout our entire site: Archive, Bus Dev etc.

We've recently turned on the "SharePoint Server Publishing Infrastructure" at the root collection. When we now open up any document library (e.g. folders shown here), the menu items are duplicated:

This only occurs in the modern document library view. Sub-site home pages are fine.

How do we fix this?

Thanks for your sharing.

i need to explain that the Office 365 group site is a new site collection, the global navigation in your team site(https://contoso.sharepoint.com) won't apply to it.

If there are any further queries about Office 365 group site, please start a new thread with the details(e.g. screenshot of the symptoms, the requirement, error message). We'll focus on the exact situation to provide support.

    And yes, it occurs on every document library in every sub-site.

    Interesting - no, it doesn't occur on adding a new link. I've tried adding a link (to an external website) and a heading (to an existing sub-site) - they are not duplicated.

    BTW - I have tried rebuilding all the items by deleting them and re-adding the headings.

    Hi RobNicholson-Helios,

    To narrow down the issue, please provide information below:

    1. Go to the top-level and subsite site settings>Look and Feel>Navigation, give screenshots about the “global navigation” and “Structural Navigation: Editing and Sorting” settings
    2. Does this issue occur to all site collections after you enabling the SharePoint Server Publishing Infrastructure?
    3. Create a new navigation item, does this issue occur?
